Best to build these in a hallway with only one access point. You can filter the polluted water with a sieve to turn it into clean water (with germs) and germs will naturally fade away in the clean water over time. You can use chlorine gas to remove germs quickly off slime, algae or other materials as well as the ore scrubber. Take your time when digging out slime and make sure you have a place for it to go. You can turn it into algae in the algae distiller or store it in a chlorine gas filled room. Make sure to use deodorizers in polluted oxygen areas to clean up the air. Slimelung multiplies in polluted oxygen but fades away in clean oxygen. If your dupes get sick you can give them a vitamin chew or placebo from the apothecary to help the fight off disease. If they contract slimelung they can recover in the pharma chamber or medical bed with other dupes caring for them. You can use exosuits to avoid getting germs in your base as well.
